How To Encrypt BitTorrent Traffic 
Internet Service Providers(ISP) do not yet have the infrastructure to support very large amounts of Bit Torrent traffic so the lower quality ISPs tend to throttle torrent traffic. This article explains how to encrypt your torrent traffic to avoid slower download times.

It is important to note encryption does not hide the actual files you're sharing. Anyone can connect to a BitTorrent swarm and record your IP-address with the purpose of sending you an infringement notice.
The AzureusWiki has created a list of bad ISPs and how they effect torrent traffic, I recommend looking up your ISP on the list.
Step 1: Tools > Options > Connection > Transport Encryption
Step 2: Check the "require encrypted transport" box
Step 3: Choose RC4 in the "minimum encryption" dropdown box. Note: RC4 uses a large amount of processing which will slow older PCs.
Step 4: Check the "Allow non-encrypted outgoing connections if encrypted connection attempt fails" box. This allows compatibility with other torrent clients that do not have encryption turned on. Note: If you notice your speeds are low un-check this box to avoid ISP detection
Step 5: Tick the "Allow non-encrypted incoming connections" box
